Well, if I had to make up a story from those flashes and manga’s references, I would say that Yukine’s parents got a divorce, (at least in anime world it seems common to split children up so that the first born male, who carries on the family name, stays with his father).
And yes, Yukine’s father got drunk many times and abused him. But if you take a closier look, all the letters have stamps but not postmark and there is in the manga a remark from Hiyori about the beauty of Yukine’s calligraphy, so I think that Yukine tried to contact his sister but his father only pretended to send the letters and keep them hidden. When the boy found it out they had an argument and that was the night of Yukine’s death. Spirits are lingering entities that feel like they should have done something in their life before dying and to me the reason why Yato found Yukine near the post box was that the child had a regret about not sending the letters himself. Was he murdered by his father? I am not sure… The frame with the arm is very confusing: are these shadows or strips of adhesive tape?
He could also have had a car accident after running away from home.
I think that in his final moments Yukine was closed in a car boot/trunk and buried (still alive?) near Capypaland. When he woke up in the trunk, in the dark, he panicked and was traumatized but hadn’t enough strength to protest.
